Cleaning up a lion

I'm trying to set a high crunch sound and clean it up with the volume knob on my les paul, but it not only reduces the gain, but also removes a ton of DB and I would need a big boost after the lion just for the clean sound in order to maintain the same volume.

Is this a normal workflow, or am I missing something? I've seen people on youtube clean up the lion from the guitar volume knob, but they don't seem to have the same issue.

Also the 2 volume knobs on the lion increase the volume after the pedal starts to breakup, but shouldn't the amount of DB stay relatively the same after there is no more headroom?

Also also, the pedal seems to be very quiet. I keep the output maxed all the time.

My signal chain is: Les paul with low output pickups -> Lion -> focusrite 4i4

The Lion delivers plenty output with the output volume halfway up. If you need to max it out, I assume your interface input is weak, maybe you can switch it to a higher sensitivity?
And yeah, if you got a crunch on Lion and have to dial the guitar volume to something like 2 for cleans, that will reduce volume. Either use a compressor after, or an overdrive before the Lion to have more flexibility. With an OD before, you can keep the Lion on a lighter crunch and it will stay louder on clean, then the OD pedal output will determine high crunch volume. It also depends on playing technique, how much dynamics you can generate from your fingers, will make you sound gainier despite a low amp gain.

1) How clean do you need it to be? Pristine jazz guitar clean with near zero distortion - that’s not gonna happen.
2) Can you post a pic (or list) of the Lion’s exact settings your using.
3) The ‘brown’ mod won’t clean up the same (or as much) as the straight Super Lead or Super Bass models.

I have a buddy that owns one of Eric Johnson's old Plexi amps. Here is what I have dialed in for those EJ cleans.
Super Lead setting
Presence is 1/2 way
Bass 4
Middle 3 1/2
Volume 1 about 3
Volume 2 off
Master to taste, mine is on about 7 1/2
Treble off
Room off
Boost off
Ghost notes on
Bright cap off
Noise gate on.
