Is there a way to configure Luna to use 2 different interfaces at the same time, one for input and one for output? I have a fractal FM9 that I would like to set up as an input interface so I can input both a wet and dry signal into Luna. But I would like to use my Apollo x8 as my output controller so I don’t have to run my monitors from the Fractal.

Sure. Just aggregate the two devices and LUNA will see all I/O of each.
